One is the campaign, the other is the multiplayer.
You've downloaded ST III "campaign" option from the site. It also includes ST III Multiplayer alongside with ST III Campaign.
On the file that gave you the two games, th Multiplayer isn't working at all. Because it's an older version of ST III. If you click on the Update Now button it will lead you to the 404 site, wich is probably because it's an older and unsupported version of the game. You can't even log in, nor play Multiplayer at all. So this version is only good for playing solo.
On the Multiplayer, different from the packaged one, everything is fine. You can log in, there is no Update Now pop up. However, you are unable to play Multiplayer since the servers are down. They occasionally come back, but they have been down for a while now.
